How to easily backup whole RPCS3 (emulator settings, installed games, Save Games) when new version is out?

As far as I know, you can just copy files of new version and confirm replacing the files, you shouldn't lose any settings.

I made backup but there is only installed PSN games on list. Loadable/bootable games missing and i always need to add games manually.

The only thing you need while updating is to replace those files

I have been updating rpcs3 like this at least 50 times and everything works fine
If you start moving folders to a new location,you will get some problems(which can be fixed but it's annoying)
